Just to name a few...

The clean guitar intro to "Welcome The Judas Agenda" by The Project Hate MCMXCIX is amazing; so simple yet so haunting, so evocative and so beautiful. In fact the whole transition from the previous track "DCLXVI" that then merges into the intro to "Welcome The Judas Agenda" is one of the most breathtakingly beautiful pieces of music that I have ever heard from any genre. I had to wipe away a tear or 2 when I first heard it, so beautiful, and I still get a lump in the throat when the album reaches that part. There's also another clean guitar part on "Carving Out The Tongues Which Speak Of Salvation" which is shorter but just as sweet.

There are acoustic parts like that all over In Flames - The Jester Race album.

This is actually just an acoustic song, not a metal song with an acoustic section, so I'm not sure if this is what you're looking for. Still, it's Opeth, it's good, and you may not have heard it before.

Hmm, not sure if I can add anything that hasn't already been mentioned at some point or another but the first couple Agalloch, In Flames and Dark Tranquillity albums all have loads of exceptional acoustic parts. The White EP by Agalloch is also an awesome all-acoustic release as well as anything by the band Tenhi. Insomnium also has numerous, first-tier acoustic moments as well.

Insomnium - The Moment Of Reckoning, really nice acoustic parts in the middle of the song

"Nachtfalke - To Honour Wotan" from their debut album...its 14 minutes lasting pagan black metal song, that isnt really that much interesting most of the time (or well, it is, in the way how stuff like Graveland is, but i know some ppl say its boring music), but around 9th minute, there comes acoustic guitar interlude with really wonderful melody and awesome spoken vocals
