I don't usually care about the lyrics, but maybe Leaders by Katatonia.

Beyond The Realms Of Death by Judas Priest. It's about escaping this world, even if the only place you can escape to is your own lonely, tormented and sick mind. Still, it is a better place than the real world we are forced to live in, I think is the song's suggestion. Or maybe the song isn't suggesting anything, maybe it is asking the question: is our ability to think really worth anything? Is life worth anything at all? Did the main character of the song suffer a fate sadder or easier than the fate of the people who were forced to take care of him? I know what my answer is, everybody else has to figure it out for themselves.

Adding Anathema's Sleepless. It makes me think about death and losing your loved ones.
---- You think darkness is your ally? You merely adopted the dark. I was born in it. Molded by it. I didn't see the light until I was a man. But it was nothing to me but blinding.

I can't think of an individual song , but I would have to go with the ISIS discography, albums like Panopticon and Wavering Radiant really make me contemplate about my own surroundings. very deep music.

Forever a Failure - Paradise Lost simple, very deep and depressing mood. Better off Dead - Anathema Lost Control - Anathema This I love - Guns N' Roses Unforgiving II - Metallica Victim - Avenged Sevenfold etc.
