Well, this is quite cool. I like the idea of the list but I think you should revisit this concept into something more concise. Maybe like 50 all time favourite songs that you update if need be.

Yeah, it's probably a good idea. I have been ignoring this list mostly because it's pretty outdated. If I updated it now, a lot of Iron Maiden and Metallica would disappear, I think
If it's limited to 50, should I also limit it to 1 song per album?
I don't think you need to. You could if you want it to help people discover more bands, sure. But otherwise, let it reflect what you truly consider to be the greatest songs. Doesn't matter IMO if there are a few songs from the same albums. Only real limitations in a list like this should be on the total amount because it can get out of hand real quick as you realized yourself. Also your taste will change over time so limiting it makes it easier to update as well.
A good way of starting this should be to identify what are the criterias for you in order for a song to be truly great. Is it the progression, the hooks, the performance, the emotions, the production, ...etc. It's probably a combination of many things. Once you got a solid system figured out this should help you rank the songs and help you filter to a top 50.
Then again, it really depends what your aim here is and at the end of the day, its your list, so do you. We don't need a greatest songs list that appeals to as many metalheads as possible and is " objective". I think a good list like this specific type is one that has a lot of personality.

Update: I've narrowed it down to 50 songs, although my younger self would crucify me for leaving out some bands. Still, I've got to now rank these songs, and I don't know how exactly I'm going to do that.

I'm not gonna list them all because there's more than I'd like to admit but I'll list a few.
1. Essentially all the Kypck's songs. I'm not familiar at all with that band other than by name. But since this is pure Doom, I should very much enjoy it right away.
2. Nocte Obducta's Wenn nur im Tod noch Frieden liegt. When it comes to pure ol' black metal, you'll notice I'm not the most knowledgeable outside of the biggest/oldest acts and perhaps those from Canada. It is not necessirily a genre that on its own, I'm particularly interested in. Though, I love when black metal is infused into other genres such as Sludge, Progressive, Death or Thrash.
3. Batushka's Ектения I: Очищение
4. Melechesh's Ladders to Sumeria
5. Virgin Black's The Everlasting. Now, even though I'm a fan of doom generally speaking, I'm not as much a fan of Gothic and Funeral Doom (though there are exceptions obviously such as Ahab which you have in your list or Esoteric for example).
So yeah, here's a couple examples which will be absolutely brand new to me. Never heard them even once. I like discovering though so this should be fun.

On my public transportation commute today back home, I decided to listen to a randomly shuffled playlist of my 50 favorite songs. I listened to, in order:
"Christmas in Murmansk", "Tornado of Souls", "Recharging the Void", "Old Thunder", "The Hunt", "Die Rache Krieg Lied der Assyriche", "Ladders to Sumeria", "Dante's Inferno", and "Lugburz".
Interestingly enough, the train connection between Mainz main station and Wiesbaden main station is exactly the track length of "Recharging the Void". Also, what are the chances that I got two Ahab songs in a row?
